I use the ToDo app on my iPhone, which is made to work with the GTD system, and also syncs with ToodleTo (although not perfectly as they handle projects differently.) If there are documents I might want to refer to later, but only need the information from, and not the actual piece of paper then I "scan" it with my phone and save it in Evernote. That way I can search for it specifically by keywords, or tags and it isn't taking up space. I'll use that method a lot when I'm looking through magazines and find cool ideas or articles I want to remember, or when I see something interesting on a community bulletin board.

While I don't use all the GTD system, I use a site called ToodleDo for my online to do list. It's free for most features and is built on the GTD system with contexts and due dates and such. Works well for me.
